Water pump seal and shaft are prone to wear and not easy to see. Best ask if it's been done and the proof.
To check if seal has gone you need to remove the clutch cover to check for emulsified oil or pull the oil filter for wavy pleats. A careful ear would pick excess tappet noise through oil starvation as the oil filter collapses.
Check the front brakes are working correctly and the pistons retracting.
Rectifiers will be going faulty at the age of the 990. If you get any clock resetting whilst riding or cutting out for no reason it's probably going already.
Rectifier and water pump shaft/seal are about £100 to replace yourself if you know how otherwise budget for £300 for a dealer to sort.
Tappet inspection iirc is every 9k so check it's been done.

It's off to Darren at mct first to get it set up, then sorting the paint (I own a paintshop with a mate) and new fasteners and bolts where needed. I've also got a massive urge to paint the wheels orange but my mate said there's not a chance and it'll look terrible so that might be on hold. It's got a few trick bits already and has been geared down so it doesn't need a lot.

Flange, unless it's already been sorted the fuelling isn't great but changing the throttle to a G2 cam tames it or remapping which you can do yourself with TuneECU. Lots of maps to download for free from http://www.ktmsmt.com just match the setup closest to yours. Also on the KevXTX has done dome great guides for most jobs you'll ever need to do on the bike.
