Try the area around Clairvaux-les-Lacs.
A few lakes in the area including Lac de Vouglans which is a good size!
Just back from a couple of holidays in the Jura. Lovely place.
My wife and I quite like climbing and wild swimming so went to quite a few places in our campervan.
If you want a campsite next to a lake, i'd suggest this place:

Very pretty lake, with a beach and nice swimming. It even has a few cliffs you can jump off into the water if you fancy it. Lake isn't mega deep so was quite warm.
Plenty of kyaking places near by - we went to with this lot - doing their 15k option. They speak english and were rather cheap to be honest! http://www.jura-tourism.com/offre/fiche/magiciens-d-eau/L%7CL4313
I'd also recommend a bit of canyoning - we went with horizon canyoning - the guy doesn't really speak much english, but worth persevering with as it's easily the best i've done. https://www.horizon-canyon.fr/ the guy is based in the campsite of Camping du Martinet Ville de St Claude which is how we sorted it (we were staying in the same campsite).
In terms of finding places to go swimming, the Wild Swimming France book is worth it's £10 price - https://www.amazon.co.uk/Wild-Swimming-France-Beautiful-Waterfalls/dp/0957157304
It's got quite a few nice locations in the Jura, tho nothing much further north than that.
