Of course I'm one ot the many who bought the Pro version of the App, I also have the free version installed. I'm getting updates from the Pro version that I've installed.. Do I also instal the updates for the free version or can I delete that App hoping there is no link to the Pro one and I accidentally screw that one up.

I'd imagine the free one is just a watered down version of the paid app. I have the free version.
Delete away!
Even if you do screw up the paid version by uninstalling the free one you should be fine as you can just reinstall the paid version - it'll be linked to your Android Market account so you won't have to pay again.
