2 issues really.

My HTC Desire is saying low phone storage even though I have moved as much stuff as possible to the SD card, which isn't really that much as most still appears to stay on the phone memory. Is there anything else I can do?

The latest thing that has tipped it over the edge is downloading Adobe Air.

So what is Adobe Air, to be honest only downloaded it as it came up under an Adobe search. Thinking Im going to have to delete it!

You could try "Advanced SD Card Manager", allows you to move apps to the SD card even though they supposedly don't allow it. Caveat emptor: I've not tried the app myself, although the reviews are positive.

(Not really "emptor", the app's free.)

You could do a bit of housework.... chuck out all the crappy apps that you don't really need?

I dont have any stuff on it I dont use... thats the problem. I dont have that many apps either.

What else takes up phone storage space? Shoud I clear out old SMS messages?

AIR, if you don't use it delete it. Adobe are becoming just a little too "all inclusive" in their trustworthiness. Flash is enough.
SMS messages are only text so very low volume when you probably have a gigabyte of memory.
Cache/saved web pages/graphics? Good areas to look at cleaning up.

Root it and put everything on the SD card.

What version of Android are you on? 2.2 supports moving apps to SD natively, look for "app2SD" on the market.

Air is an infrastructure for applications written in 'Air'. If you have none, remove it. Safe to say if you need it, the app you choose would probably install it, but on it's own, not worth keeping.
