...3 thin washer type things that came with my new rotor? Like a big but thin chain link. Do they go between the rotor and the hub?

They go under the rotor bolts, between the bolt heads and rotor.
Guess they are to stop the bolts coming loose?

They go under the bolts, which then need to be done up in a certain order to prevent you mashing them up (should be on supplied instructions). It's to prevent the bolts from coming loose, shimano have a bit of an obsession with that, they used to supply a thin cable to wrap around caliper bolts for the same reason...

Lawyers Washers.

There should be a little sprung tab on the the washers that locks on the triangular head of the bolt when they are done up.

It's not just a sprung tab, you're supposed to fold them over the triangular corners of the bolts.

I think they have changed Ben. The first version was like that, the later ones are self locking.

They no longer come with the 'flower' back plate either.

does anyone actually use these things? I've always binned them (I do use threadlock).

I think Shimano should make these for rotor bolts.
