After a re read, a bit of a clumsy explaination but I hope you can follow my drift...
Running a xtr triple as a double and bash. Spend a lot of time in the "middle" ring and when on the 34t at the cassette end, the chain looks like it has to move across a lot of distance if you follow me. When on the 11t at the cassette its way straighter. As if the line is more towards the smaller teeth part of the cassette.
Seeing that Shimano offer specific double ring cranks, does this help correct this chainline issue and reduce the amount the chain has to move sideways between chain ring and cassette?

It actually moves the rings out slightly - the 2 positions effectively fill the gaps between the triple rings.
Are you running the right spacers on your BB?

Did see a shimano set of cranks with a different chainline figure of 5mm I think..
Normally you have 2 on the drive side and one on the NDS with a 68mm shell and no BB chain device.
Check with a straight edge to see which sprocket the larger ring lines up against. It should be the 5th (middle) on a 9-sp cassette.
I set mine up as above or slightly further IN as the torque on lower gears is higher and I want to avoid chain wear or dropping.

Not really going help your issue though, putting the correct spacers in will just exacerbate your problems.
I found this once with an LX triple chain set, it had some sort of spacer on the axle that was chain board compatible, seemed to throw the chain line off and made for a very loud drive chain.

Are the cranks spaced evenly against the frame? Ie, if you rotate the cranks does the end of the arm (pedal end) have an equal spacing away from both sides of the chainstays?
