Does anyone know what the benefit of 3.1 fixing over 2.1 is?

Honestly, I don't. But I always use 4 clips (2 extra) on the rails of my roller Ortliebs and they've not broken in years of abuse. 2 looked too flimsy.

Yes, it appears so.
The 3.1 leaves most of the mounting gubbins on the rack which means when carrying the bag you don't have sticky out bits digging into you making them nicer to carry. Useful for city type bags.
My ortlieb panniers have some inserts for thinner racks. I always manage to lose them. Now I just have some inner tube wrapped around for a perfect fit. I guess they have now improved the fitting process

This. The above about compatible rack isn't quite right - you get a frame (with the bag) you mount if you have a generic mount.
