So my year old Mavics having started getting uncomfortable at the interface with the SPD's. I assume that the padding has compressed and I can start to feel the pedals after a short while on the turbo.

I want to get some insoles to improve the padding at that location (the problem is lessened by wearing thicker socks but not completely alleviated).

From my browsing so far insoles seem to have padding/gel inserts at the heel but not at the ball of the feet where the contact with the pedal would be. Anyone got any reccomendations?

I had that problem with new (but cheap) Shimano shoes.

Took the insoles out and levelled the recess with bathroom sealant. Pain free after that

Have you look at Specialized insoles? I have those in all my cycling shoes and they're very good indeed.

I would have thought Specialized insoles would do the job for you - they are slightly thicker over the cleat but also have a stiffer plate underneath the arch that should also releive pressure on the ball of your foot. They're also made of nice foam that doesn't compress over time.
