Recently I’ve been getting a pain on the ball of my foot and bottom of big toe on my right foot. It definitely marries up with the inside front corner of the pedal.
Imagine if the sole has lost its structure and the pedal was protruding through it.
The shoe looks ok inside and out. They are Specialized roost . I’ve not had a chance to go for a long ride in my winter boots to definitely rule out shoes.
Do flat shoes give up?

yes flat shoes do give, they don't have the structure of clipless shoes.
Invest in some proper inserts for foot support and dampening

swap some insoles from another pair of shoes and see if it still happens
