During the last couple of rides I get quite a loud clicking sound when pedalling and I thought it sounded like it might be the bottom bracket or cranks, difficult as its been very windy.

But after todays ride it only happens when pedalling and I use the 2 smallest cogs, could it be a chain or cassette issue making the sound?

I've just replaced my drivetrain because it was clicking, before it started slipping. Put it in the offending sprocket and look at how the chain sits on the teeth, it'll sit a little proud if it's about to die

My bike was doing this and it turned out to be the rear axle not done up tight. Quarter turn to nip it up and all silent

Start with the easy stuff. Remove the pedals and give the threads a greasing. As mentioned rear axle, is it bolt through.? If so treat that to a bit of grease. If it's only happening in the smallest sprockets it could be the outer most bearing on the freehub body. Cranks torqued correctly.?
