Last year when i built my Cotic i was going 12 speed but due to mess of finding bike parts i ended up running a 12s Crankset on an 11s. It's now time to change the chain i want to replace the 11s chain with a 12s XX1. will i have issues running a 12s chain on an 11 speed cassette due to the different cog spacing?

Nope
Fine to run 12s chain on 11s cassette, 11s chain on 10s cassette etc.
just not the other way round
